First off, all they said was that the e-mail was sent before Lex got there, not just a few seconds before. It looked like Lex had been in there for quite some time, based on how he and Molly were talking.
Anyway...
1) Yes, very stupid. Even if the hard drive had been powered it might have been abruptly formatted with the way she pulled it out.
2) I think Clark had the laptop given to him for doing something/saving someone. I'm not sure though 'cause for the longest time I just didn't get any WB affiliates. The internet is a very curious thing, though I vaguely remember something about the entire town being wired up for wireless as some sort of Lurthercorp Community Service bit. Or maybe it was for Lex's convenience. Whatever, still pretty sloppy.
3) Yeah, really, really unrealistic. I could believe it if they'd somehow tracked the mac addy, but even then it wouldn't add up because Molly only took the frikkin' Hard Drive, not the network card. She wasn't even using the same ISP. Just... geeeeeehhhhhhhhh. It's almost as if they went out of there way to be really stupid about that, because if they'd traced it to Summerholt... Suthholm... whatever the hell... it would have progressed the plot just as well.
And let's not forget the other overwhelming flaws in the plot. Number one, any techie worth half his/her salt will know how to fake a familiar e-mail address, so the recipient will open the damn attachment that runs the magical computer-brain-hypno thing. And an e-mail address like "brainwave@mastermind.com"? Oh yeah, I'm really going to open that, especially from a domain I've never heard of before with a mysterious attachment. Of course maybe, maybe you could argue she used some of Outlook's glaring security holes to run the attachment without checking first. But that doesn't make it a sure thing.
Yeah, you have to suspend your disbelief in order to enjoy shows like this.
