winXP wrong drive letters

I have the CMD ATA66 controller on my Asus CUBX (I don't know if this is relevant). I just installed windows XP on what DOS thought was my C drive, with my archive drive as D and my CD-ROM as E. Now when I go to 'my computer' in winXP, it displays the archive drive as C, the primary drive as E, and the CD-ROM as D, i.e. all the drive letters are wrong.
I really have no idea why this may be so I hope somebody can help.
