WinXP - 16 bit windows subsystem error?

I have a new problem with Windows XP that I cannot find any documentation on. On certain 16-bit applications (I first saw this error trying to install Sisoft Sandra) windows will show an error message - "16 bit Windows Subsystem---------C:\WINDOWS\SYSTEM32\CONFIG.NT. The system file is not suitable for running MS-DOS and Microsoft Windows application. Choose 'Close' to terminate the application." Then it gives me the options "close" or "ignore." I did find on the Microsoft Knowledge Base a similiar error with the Windows Subsystem, but it only talks about Virtual Device Drivers (Q314452). It only provides the error on certain exe files, but it won't even run downloaded programs that I just ran last week. I have checked the config.nt and autoexec.nt files in the \system32 folder and they are ok, compared to the \repair and \configbackup folders.

The only modification to my computer within the last week has been a swapping of video cards. My roomate received a Radeon 8500 and wasn't working properly so we decided to install it on mine. I uninstalled the Geforce2pro drivers, , shutdown, took out my card, installed the radeon, and tried 3 different radeon driver sets and everytime it would lock up after I logged on, due to infinite loops of "ati2drg", i think. Then we noticed a missing capacity on the card and, sure enough, it was lying in the static bag (retail box too). Then I reinstalled my card (after uninstalling ati drivers) and rebooted only to receive lockups on my computer. I installed different detonator drivers and finally performed a system restore checkpoint, dated one week ago. Then I started experiencing these Windows subsystem errors.

Does anyone have any ideas or heard of this problem? Thanks.
