So my mom's laptop battery was running down so she changed to her secondary battery, but she didn't shut her computer down!

Now whenever you turn the computer on, it seems like it's the first time you turn it on
It goes through the 'setting up your settings' thing, when you open up IE it acts as if it's never been run before (the 'so its your first time type of thing')

The computer is much slower now, it's swapping to the hard drive a lot.

Also there are error messages that complain about the registry not being able to be used or accessed or modified.

And when trying to get into 'My Documents' those registry errors come up.

Has anyone seen anything like that before?

That is a great topic for the Operating Systems forum, so it is being moved from Windows/PC Software to Operating Systems.

File system corruption? Try running chkdsk /r at the command prompt. You may also need to run a repair installation of Windows.
