Windows won't let me reinstall

I'm trying to reinstall win98se on my system because stability has gone to heck lately.
I have separate 98 and se disks though.

When I put in the pure win98 disk it says that because I have a later version (98se) "setup functionality has been disabled." How do I get around this? Thanks.

PS Even though I have three partitions, I can just install windows on C (main partition), but have it reccognize the others right?
 
run setup from the upgrade cd, and yes, it'll see your other partitions, as long as your leave setup insatll on "C" your partitions will be fine.
 
I should have asked this before, but, you basically want to reinstall windows on top of windows correct? or do you wanna format drive and install fresh?
 
The only way i've ever been able to do it is just delete my HD and fresh start......but ive got the 98se on a CD.....
 
Yeah, i'm just looking to reinstall windows on top of itself. Thanks for the tip about running setup from the upgrade disk, I'll try that now.
