Windows won't boot... NEED HELP PLEASE! :(

The skinny of things:
1 Maxtor HD on the first IDE channel as Primary - used for OS/Programs (running WIn 98SE)
1 Maxtor HD on the second IDE channel as Primary - used as Storage

Bascially, Windows would not boot with the second hard drive plugged in. It'll just hang at BIOS. Also, I've tried to boot up the computer with a Win98 boot disc on floppy and it wouldn't work. It would not read the floppy at all. So what else can I do to try to access and salvage the files stored on my storage hard drive? Thanks.

Oh yeah, this setup worked before. But somehow, it just stopped one day.
 
If you remove/ disconnect the 2nd HD, does your system boot? I don't want to assume something and it'd really narrow down the problem.
 
Yeah, if I remove it, it will. But strangely, I just tried booting it up and it worked. Hrm... it's so random. So the secondary drive might have problems?
 
Sounds like it. Then again, maybe the cables just weren't plugged in all the way or something. I'd run scandisk/ checkdisk on that drive though, just in case.
