Windows not booting after I re-applied GPU thermal paste?!

Okay, so I was playing Need for Speed Underground 2, and as soon as I exited it, I saw that my 6600GT was at 121 Celcius. I was like "HOLY CRAP" and immediately turned off the computer and opened my case up. I cleaned off existing thermal paste and applied some new thermal paste, and then I found out that my fan connector wasn't plugged in, so I think my fan wasn't turning... Anyways, as soon as I rebooted the system, Windows started to boot up, but it went for like 12 bars, and my system hung like it does if you try to overclock too much and won't POST. So I reset the CMOS, and the same thing happens. I try booting off a Linux live CD, and it works. I stuck in the Windows XP installation CD and started up the recovery console. Running CHKDSK on my C drive right now. So what could be the problem here? Argh...

*EDIT*
Still don't know what went wrong, but I fixed it by repairing the installation from the XP CD.
