Windows install take's 2 hours and bad communication between Cd-rom and H.Drive

Hi, i just modded my case and after i reinstall all my hardware inside ( New 2x W.Digital Raid , P III 700E @ 933 Abit Be6-II ) and i try a first reinstall Windows98 SE the system gived me an error like : " A serious H.Drive failure started when you try write the DisK".
I changed 4 H.Drives yesterday and today and i allways had the error problem ;..so is not a HD.problem.
The Hard Drive Cooler (plugged in motherboard) also sometime work's and sometime not .
After 5-6 atempts i was capable to install win 98SE but in about at least 2 hours .
Now after this long install look like the windows work fine but it will not recognize te other partition (the windows think that my D:/ partition is ""Autorun.EXE"" ??? so that's strange.
I did not instal the eternet 10/100 and sound card ,...just the Videocard is inside the AGP Slot.
Any help is highly apreciated.

Have you tried installing/running the system at default speed? Are the rest of the components verified? (ie. motherboard, ram, chip, etc...)

i dont think its the overclocking...i had that set up back at the begining of this year...what raid controller card are you using. and where did you get these hard drives...if htey are old you should try not installing raid...use the raid controller but just try one drive at a time...if it looks like one works then attempt a win install with just the other drive...seeif maybe thats your trouble.
also when you partition the hard drives remmeber that it is common for windows to create a ram disk so dont try to load using the drive letter that it assigns to it..so if you have a c adn d partition then windows will give the ram disk the drive letter e and make your cdrom f
