Is there a way to stop IE from loading Acrobat Reader each time I accidentally click on a pdf link? The length of time it takes to load just annoys me.

What would you like it to open instead? Acrobat Reader is what opens PDF's... I suppose you could try changing the association to something else, but then it would open that and display junk. Then you'd have to reassociate it correctly when you really do want to open a PDF.

I was thinkin, perhaps have it popup with the download file box, like in the old days.

Open up Windows Explorer. Go to Tools / Folder Options / File Types. Find the PDF extension and click Advanced. Check the box marked "Confirm open after download."
