Windows Error: "Item cannot be found". RAID involved

Thanks for reading this (it's a long post).

Background:
I have two hardware controllers (3Ware 9650SE-8 and a 9650SE-4) with a total of twelve 1TB drives. I wanted to upgrade the 1TB drives in the eight drive array to eight 3TB (as the 8-drive array was getting full having around 6TB of data/movies on it).

1) I setup the four drive controller for "four single 1TB drives" (no RAID used) and copied over the stuff on the eight drive array. When the 1st four drives were filled, I "removed them" and installed the 2nd group of four empty drives (BTW - I only needed two drives to finish copying everything).

2) Now I have all my data from the eight-drive array copied to 6 single 1TB drives.

3) I installed the new 3TB drives in the eight-drive array and created a new RAID6.

4) I copied the 1st four drives' data to the new array. All is good.

5) Problem: I tried to copy the 2nd set of data to the new array but only the folders copied. The data in the folders did not copy (it's mostly MKV files and JPG files). I can see the data in Windows Explorer but if I try to move it, I get the Windows error message "Item Cannot be found. Try again". Etc.

I think the problem is related to the swapping of the 1st group and 2nd drives in the single-drive RAID setup. Somehow the 2nd group didn't get indexed properly. I think the RAID did not configure the 2nd group of drives properly. I suspect I didn't do the process correctly.

Any ideas?
