Why would you disable a core?

Return everything to stock, and see if the problem goes away. You need to know whether your hardware is bad, or your settings are off.
 
It sounds to me like something is wrong with your setup. You might want to launch into BIOS and reset everything to default. You shouldn't be getting better performance with 3 cores vs. 4 cores.
