I have two HD installed on my system right now: the first one (master) has Win98 with 2 partitions. and the second one is still not formatted yet. can I put win2k on that second HD (slave) and use it as my default OS to boot up? or does it have to be on master?

You should be able to put w2K on the slave. It will install the info for the dual boot on the root of the primary but to go back to just a 98 boot would be easy if you removed or killed the w2K drive. Personnally I have not tried it but w2k is capable of addressing the slave drive on the primary channel

i have the same setup and yes you can run 2000 as your default. after you install it you will get a startup screen like lilo telling you to choose os or else it will pick first os in 30 sec under the control panel in win2k you put which os to be the first.
