win xp install messed up hd

i upgraded from win 98 se to win xp pro. everything installed fine but when i went and looked at the second hard drive through windows explorer it was messed up. the folders that it showed were the same as before i formatted that drive 6 months ago but the file names were random characters. did i do something wrong during installation? and is there a way to get the hard drive to find the stuff that was there before the upgrade? thanks

edit..
so i uninstalled xp and went back to 98se and the files are how they used to be. is there a way to have xp recognize the drive the same way that 98se is recognizing it? or do i have to backup all the files and then format and put them all back?
