I have 32gb of ddr 3 quad channel ram (4x8gb). Will it run in a dual channel ram system?

Simple answer: Yes.

The RAM doesn't have "channels" - that is a Memory Controller feature mostly, seconded by traces on the Motherboard to connect them in that way. You simply purchase kits with more than one module that are intended to be of the same batch, revision, etc, to guarantee no compatibility quirks. You could as well purchase two Dual Channel kits and use them in Quad Channel, or four standalone modules, as long as they follow some rules (Same capacity and amount of Chips mostly).
