Will a stand alone SATA controller card not rely on the mobo's controller in any way?

I seem to have a mobo that has problems with the SATA controller, it seems to be some chipsets problem and is occuring in a lot of different, different as in different models, boards.

Will a stand alone SATA card still have the problems?

No. A SATA controller card has it's own SATA controller. You can even disable your on board one if it's giving you trouble.
