The ball itself screws up. This is why a "spitball" is illegal.

A wet ball gives the pitcher an advantage, since he would basically get a free spitball. Also, water-logged baseballs get very heavy and difficult to throw (although they change balls so much in MLB that it probably wouldn't matter). Plus, have you ever tried to catch a fly ball while staring up into the rain? Not so much fun...

Heavy rain just changes the game so much that it's not worth trying to play in it.
