The WHO could fund researchers and pay them very well indeed. If some big discovery is found those who did the work get a big bonus, like a million dollars. In return they give up all IP which the WHO or like organization either licenses it out for production or creates facilities, whichever makes the most economic sense. You skip the IP/profit paradigm and medications are available at lower costs than otherwise could be had, while attracting the best minds and rewarding and encouraging them. Keep the politicians out of it and let the scientists and medical people do their job.
Sounds like a decent idea, but once you plug the numbers and develop a plan, all your scenarios will end up looking like a drug startup. The biggest problem I think is the fundamental research in ebola. Until that is well developed, a vaccine is a pipe dream. Could take years to develop, and as was stated elsewhere, ebola just isn't a big enough problem to justify the resources when we have things like malaria that don't have a good prevention strategy.

Big Pharma do develop products for rare diseases. They are called Orphan Drugs. Maybe Ebola will get pipelined soon :D
