I think it is the other way around even though logically you are correct.
Flavor Camp: Salt goes in the shaker with more holes because people use salt more often, and in greater amounts. This equalizes the need, making one shake roughly the same for either spice.
Flow Camp: Pepper goes in the shaker with more holes because it consists of larger chunks than salt. This equalizes the flow, making one shake roughly the same for either spice.

Pepper is bigger than salt, and doesn't flow as well. If you put salt in the pepper shaker, too much will come out. Pepper can come in particle sizes even bigger than the standard-- so even more reason why the bigger holes are for pepper. Why would it have anything to do with how often you use them??
