It would be ideal if you could try'm both out and see which one you like best. If you don't have a choice, and the price is the same, then I'd choose Win98SE since it's more current with driver support and would have a longer life-cycle. And, a better choice if you're going to change to a newer system in the future.
A 486 DX6-66 will operate best with Win95. The primary issue is "bloat." So, how big is the hard drive in this system. (95 requires less space.) The DX6-66 is the absolute minimum for Win98; any slower, or even an SX6-66 and Win98 won't install. You should also add as much RAM as you possibly can to the system. That will help immensely.
How much ram on the system? If it is 32 I would go with 98. Heck, if it isn't 32, ram is so cheap that it should be. 98 will generally be more stable. And very soon 95 will stop being a platform on new products.
Of course, if you don't plan on running any newer software on that machine you could stay with 95 for the speed/hd space issue.
Stop the FUD. The Win95 kernel is basically the same as Win98, and as long as they are releasing Win9x software, it will run on Win95.
Every once in a while I run into something that requires IE4, but if you are conserving resources, then you definitely do not want to install IE4 or IE5. The Win95 shell rocks.
I'm gonna go with 95. The system has 32 megs of RAM (thanks to ForceSHO ), and will be mainly used for ICQ/e-mail/web/word.. Maybe a little Ultima (DOS based 1-8 ) if I can convince her (my gf, who the system is for).
