Where did all my data go?!!?

Panicking slightly here...I will give as much detail that I can.

Running ASUS Sabertooth X58 along with a Agility 3 120GB and 2x2TB WD Caviar Black in RAID 1.
I use the SSD for Windows and two programs
Everything else, including most programs, all photos, movies, music, downloads, basically all my other data is in the WD Raid.


Saw the new BSOD fixes for SF controllers, and have experienced a small amount of BSOD myself so decided to go ahead and update my firmware (was 2.09).

I have a spare 400GB WD drive sitting around with Windows installed, so I grabbed it and powered down my computer (After backing up my Agility 3 to the RAID).
Unplugged the RAID, plugged in the 400GB Drive, went to BIOS settings, changed the boot drive to the 400GB drive. Booted.
Attempted to install using the toolbox, but realized my Marvel controller has been set to IDE this entire time, so Firmware update failed.
Powered down, then back on, went to BIOS and changed Marvel controller to ACHI, booted the 400GB Drive, and installed the Firmware.

Double checked, firmware is now 2.15, powered down. Unplugged 400GB drive, replugged back in the RAID, and went to BIOS upon reboot.
Made the SSD primary boot drive again, exited, and everything powered on amazingly.

Now panic sets in, as Windows is done loading, I notice that I'm missing some of my usual background programs I have set to run @ startup, specifically Antivirus.
I quickly check and try and open the programs, only to see that my links are not finding their programs. I open up my data RAID and start trying to find my files.
Nothing is there, last known dates that I have in like my downloads folder is nearly 2 months back (8/2011), which I'm beginning to think was the date I initially got my SSD installed.
All my pictures, music, videos, programs....basically everything is not there.

I have not done ANYTHING since this realization, because I don't want to cause any irreversible harm. I know how HDDs work moretheless, and the less I do to actually erase the sectors the better.
While I have 100% no evidence of anything right now, I'll assume the sectors are not cleared, they are just marked for delete/rewrite (or something I pray).
Only thing besides firmware that I know that I changed was the SSD/MarvelSATA3 controller to ACHI from IDE....but it doesn't make sense why this would happen.
