Where can I get this kind of internal USB cable?

I would like to state that the ECS K7SEM has the most insane :confused: usb headers of any motherboard I have ever seen. I don't think even ECS makes cables to fit them. Has anyone seen a cable specificly for it, or one that has a normal 9 pin plug on the case end and then individual plugs on each wire on the motherboard end?

motherboard pin config

You can buy basically any USB Header and reconfigure the pins to match the diagram. I had a bunch of old ABit USB Headers lying around and I just used paper clip pushed out the little connectors from the harness and re-arranged it for my uncles ECS K7S5A mobo. Some usb headers come with individual connectors so you just match the color to the correct pin on the mobo. Hopefully this helps you out somewhat, probably be easiest if ECS just gave you some of those USB headers that already have the plug made for you but I doubt they do..

Red = VCC (5v)
Green = Data (-)
White = Data (+)
Black =Ground (-)

I will probably have to push the wires out and rearrange them if I cant find a new one that works. The wire in the case ends in a 4 plug and 5 plug harness, I actually considered cutting the harness into seperate plugs but I dont think there would be much plastic left after cutting.

That's a pretty common config, actually. I think most Antec cases have individual USB connectors. Maybe you can find one of those, otherwise just take apart/cut up what you've got and connect it up per the diagram.

The front of my case is pretty far away from my usb header on my m-board.

How would I go about making an extension cable for it?

All of the headers and cables I have dealt with go in the same order as HiTek listed them; VCC, -, +, ground. I spent about an hour trying to figure out what I had done wrong and how come no matter what way I plugged the cable in it would not work. If all else fails read the manual.
