Guilty Gear X2, Armored Core 4 seems to have a great opening song, Xenosaga II and III are great ones done by Yuki Kajiura, Xenogears, The Ace Combat Series has a GREAT compilation of tracks that I love (epic orchestral), just listen to "The Unsung War", "Zero" and "Megalith -Agnus Dei-", I have so much more as I think a lot of the music in games are far better than what's mainstream.
I like the score from Max Payne 2 - very moody and gels well with the game.
The Grand Theft Auto games all had great soundtracks with plenty of diversity. What was awesome about the game was how it would create these... moments. You are on a 5-Star murderous rampage, dozens of squad cars are coming at you and you are desperately in need of a car. Finally, you get into a car and the radio plays 'Killing in the Name of' just as you ram through some pedestrians Sometimes, you launch yourself off a ramp and pull a sweet insane stunt at the very moment a slow verse leads into a loud chorus that roars through your speakers....damn, I love those games.
For anyone wanting to listen to the Chrono Trigger soundtrack, or any other of the other great SNES RPG's (Tales of Phantasia, FFII-III, Seiken Denetsu 1-3, Lufia 1-2, or any other SNES game), you can download the SPC's at Zophar's Domain. Be sure to get an SPC player or plugin for Winamp (SNESAmp is good) to be able to play the files. That site also has links for other video game console music, directly ripped from the games (mmm... Nobuo Uematsu). Love ZD; have been using them for years now
And for soundtracks of other games, try Galbadia Hotel. They have a crazy amount of mp3s for a ridiculous number of games (and animes).

Thats just from looking at this thread. I cant even imagine going through my cases and looking at older games I've forgotten.
Also, my current favorite (because I can play it over and over with the in-game jukebox) is Onslaught number 8 in Unreal Tournament 2004.
ALSO, crap almost forgot, Earth 2160 had good Installation and Menu tracks.
Not much of a game, but good songs.
EDIT: The in-town songs from Disciples 2 were OK, and the battle music was sometimes good.
