I've got a monitor on indefinite loan (can't do over 1024x768x60hz, but its bright and crisp), however it was quite stained with cigarette smoke.

I'd like to know what the best way to get it cleaned up would be, I can't fully tell if there's an antiglare coating on it either, so I don't want to touch it with the glass cleaner or alcohol, what other options are there?

I use a moistened paper towel to clean off the screen, then a dry one right after. Soft cloth would probably be even better.

I know it's on there, but I find the application of it trivial. I've always used windex on all my monitors without much of an issue..

Same here. I either use Windex or a wet paper towel without any problems that I've seen. You could also get try to find some (I can't recall the brand name at the moment. GlareKleen?) special wipes designed for wiping monitors down with.
