What would happen if I unplugged 6-pin power connector...

What would happen if I unplugged the 6-pin power connector to my hd4850 and booted on the integrated graphics with the unpowered hd4850 still in the pci-e slot? Is it safe and will it behave the same as an empty pci-e slot?

no, it won't. you'll either get beep series errors upon POSTing or a power connector warning message will appear on the screen. the PEG12v is auxiliary power only. There is still power from the PEG slot as well.
