I was like Incredible Machine except it wasn't physics-based. You'd build electronic circuits and solve logic problems in some mad scientist's laboratory.

Does anyone know which game?

It wasn't physics-based. You could make logic circuits. I think the main character was a mad scientist with spiky hair. One of the variables you could use was the gravity of Jupiter.

The opening screen with the publisher's logo had a sound byte of kids giggling.

nah, I don't think that description fits Dr Brain (great game though).

Sounds a little familiar but I can't remember it. Googling I found an Apple II game that has you making circuits (Rocky's Boots), but I figure that's not it.

The puzzle game I played as a kid that I can never remember was one where you play a kid who somehow gets transported underwater, and you need to help out various talking...sealife. There were seahorses, a nautilus...squid I think. I can't remember the name of it anymore, though. Would have been around 95 or so.

If it was in an adventure game style it could be Ecoquest ( http://www.mobygames.com/game/ecoquest-the-search-for-cetus ) which was from 1991 but got a CD-ROM re-release a few years later.
