What should I do in this situation?

So I have this problem when my GPU whines even with Vsync, in almost any application, it doesn't trouble me too much, but on benchmarks it gets really loud.

And another problem is that my case fan is pretty loud, what should I do? Is this something I need to be concerned about or it's somewhat normal and not harmful.

Have you tried re-applying the thermal paste on the GPU? Made a huge difference on my last card.

As far as the case fan, I would just spend five to ten bucks for a quieter one.

For the case fan, I can't tell if the problem of loudness is because it is spinning fast, or if it's just a messed up fan with an abnormal problem?

If the fan is just making normal whooshing sound of air that is too loud, that's easy, just hook up the fan to something that will slow down the fan and make it very silent. If your case gets warm, it will spin faster. Usually the motherboards have a built-in fan header to allow that, and you set your BIOS to control the fan based on temperature. Didn't you answer your own question? The GPU whine is a non-issue apparently. As for case fans, a cheap but good replacement will solve case fan problems. Like a Cougar Turbine 120mm, Arctic F12 PWM, Cooler Master Sickle Flow, etc.

It's not the fan spinning noise, the noise only appears when the fan is spinning slowly (on my Motherboards PWM settings set to silent (slow)), and when booting up the computer, after a while it gets quieter, the electronic hiss, but when in silent mode the hiss is there all the time, it also makes it when I am stopping it, but not fully, only just enough that it is still feeding power to the fan.

That sounds like a fan replacement situation. If it helps any, most of my fans have been under the Cooler Master or Delta label, and I have not had that issue yet.
