I just received my 3500+ Venice, and the stock heatsink has an enclosed plate on the bottom with a square on the inside. How do I remove this? Am I supposed to remove it? It doesent look like its supposed to be there.

If you're talking about the clear plastic cover over the bottom of the HS then yes you are supposed to remove it...it just ppops off. And the "square" you mentioned should be your thermal pad which you leave on unless you're applying some other thermal paste or ceramique.

Do you mean a piece of plastic taped to the bottom of the heatsink? If so, yes take that off. It's there to keep the thermal interface material (square of silver-grey goo) from getting rubbed off.

Correct...if there's a silver/grey colored square in the middle of the bottom of your HS that's your thermal pad so you don't need to use any other thermal paste.
