This is a very ambiguous question. There's lots of different games there. "Best" is very subjective, and I don't believe there's a single "best" game on that list.
Do you like adventure games? Kentucky Route Zero would be a good choice, if you can appreciate a good story and atmosphere. Machinarium is another great point-and-click adventure with a focus on environment and puzzles, but not so much plot.
As far as platformers go? Limbo is a fantastic puzzle-platformer, with very strong audio/visual design. The Swapper is a very intriguing puzzle-platformer with a unique mechanic as well (I won't spoil anything). I haven't played Thomas Was Alone, but I hear that's a good one too.
If you want straight up puzzles, check out Antichamber. It's a first-person puzzler similar to Portal, but much more abstract and mind-bending.
Rogue Legacy is an extremely challenging, randomly-generated, sidescrolling dungeon crawler... or something like that. I haven't played it a whole bunch, but I would recommend it if you like simple, challenging games with lots of replayability, such as Binding of Isaac.
