Ive set up a lot of networks using workgroups, but what is a domain and how do they work?

A domain is a logical grouping of computers somewhat like a workgroup. The main difference is that Network Operating Systems like Windows 2000 Server use domains to grant permissions and rights to different groups within a domain. The domain server is the central authoritative unit in a domain, and users log on through this server to gain access to domain resources.
