I noticed after reinstalling windows and formatting that it runs great 3-4 green bar turns on the boot screen and then bam everything works great. Then I installed programs and such and my bootups are taking almost a minute and it takes 10-17 green bar turns on boot screen. Programs also open slower and games runs glitchy, also randomly my computer will freeze on games. Guild wars, F.Ea.R Etc.

6600GT 8x AGP

New Drivers for Motherboard and Video Card.. All parts properly installed, 3548 on 3dmark05.
 
goto the device manager and check the primary ide channel, it should be in dma mode. if its in a pio mode, delete that channel and let windows redetect it, it should then come up as dma 5 or 6.
