Weird System Activity

My computer has been acting strange recently. I'll randomly get blue screens on boot up, it has brought up a blank screen saying that windows system files are missing, and sometimes it properly boots up with no problem. Is there a way to reinstall windows to ensure system file integrity without having to reformat the entire drive and lose all my settings/programs/etc? Or, is there a third party software that I could use to 'fix' my windows? Also, what sort of boot disc should I put together in order to make sure I don't end up booting one day and just having it all go kaput?
