I have a dual 5.25" bay res, with an 2 ports, a radiator with 2 ports, a pump with 2 ports (in and out, a cpu water block with 1 in and 2 outs, and a GPU block with an in and out. How should I connect these to get the best cooling? I am kinda confused. Help me plan this out guys 🙂

It should be cpu (use a Y fitting, the inlet being the middle hole) > gpu and the rest in any best order possible.
 
I built in an additional AC duct in my floor especially for the radiator. All of this (the radiator, res, pump) is going to be external. I am going completely fanless except for a slow quiet 120mm for the hdd's and the northbridge hsf., and the fans in the PSU.
