W2k Environment Variables vs Logon.bat variables

In W2K, under advance of system properties you can set system variables.. one variable I set is

set thi-elm as the name and
@server as the value

the @server can change, etc,etc.

Now If I use logon.bat to set thi-elm, would it overwrite the system variable as you login ?

Also if you pop a new variable in, would you be able to change it through dos or by a batch file and use that new setting or do you need to go to the system variable all the time..
