So, like apparently many others on the web, had a problem with Vista Media Center. Videos would play fine when the menus were on the screen, but as soon as the menus disappeared or you went full screen, the whole video would stutter and flicker horribly.
If you have a Nvidia card, do some searching on the web, apparently its a huge problem with some solutions.
I had an ATI card, and nothing was working. My problem ended up being conflicting audio drivers. My motherboard installed one driver, and windows had another, and for some reason this ended up causing movies to stutter in Vista Media Center (who knew).
Therefore, if you're having this problem, try disabling an audio device in device manager.
Control panel - Device Manager - go to sound, video and game controllers.
I disabled the High Definition Audio device, and kept my realtek High Definition and everything became right with the world again.
