USB problems

When I plug my USB flat bed scanner into one of the 2 'extra' USB ports, the ones that are on the PCI bracket that come w/ some mobo's and have a wire that plugs into the header on the mobo, it isn't seen by Windows XP. I have to plug them into the two main hard wired ports in the normal position on the I/O plate before the work.
It also rarely happens with my compactflash card reader, but I can unplug and plug it back in and it works on the extra USB ports. Doesn't work with the scanner. What's causing this?

Hmm...odd....this is probably not the cause (as another device works ok there) but worth checking anyway...that both USB controllers are enabled in the bios.

The compactflash reader probably uses 500mA while the scanner should only be using something like 100mA...so it can't be any kind of power issue.

Is it the same in both ports on the bracket?
