USB acts odd on new rig

I have a morning routine which includes my finance program which on closing is backed up to a usb flash drive. On my old system, I would click the tray icon, stop the device and remove it. On the new system, half the time it works like the old, and the other have I get a message "cannot stop this device now, try later" but later never comes. I have tried checking/changing settings, and pay specific attention to my sequence of activities after booting, but can't seem to figure this out. Any ideas?
