USB 3 ports stopped working...

If I plug my iPhone into either of the 2 ports in the hub on the back of the mobo, it just drains my battery really fast. Windows won't see anything there, but it's obviously doing something, if I plug my Torch into it to charge, the blue ambient light turns on, but the charging light does not. No data will go through it and my Apple Watch won't do anything at all with either of the two ports.

It has to be a hardware fault as I'm reinstalled Windows since it happened, I've tried defaulting BIOS, but nothing. Is there some common thing that goes which I can replace? Just I cannot find this Haswell board anywhere and it means buying a whole new CPU/Mobo and Ram just so I have the USB 3 ports I need for Oculus Rift.

Have you tried updating drivers or troubleshot by loading up a linux boot CD and tried there?
 
It's a hardware fault, not software as I've tried everything else and it just stopped working one day. I've tried the trick of turning the PC off and holding down the power button to discharge everything.

I was just hoping for a common fault with a part I can replace on the board, I can do it myself as I work at a place where they do surface mount and have so many parts.
 
Well, what board is it? If we are going to look for a common fault, we need to know which board it is.
