Uninstalling 1 of 2 copies of Windows XP Pro across 2 partitions

Title says it all. I have one small partition (E) and one large partition (C). I want to wipe everything, including Windows XP Pro, from C and just use the copy on E. But every time I try to reformat C in Windows, it says that it cannot complete the format.
 
Your "C" drive is probably the system partition (hosting a number of the files your "E" partition needs in order to boot and operate). If this is the case you're pretty much stuck with it until you're ready to reinstall windows.
 
If the MBR says go to this partition on this drive and do what it says Windows has to put its bootloader at that location otherwise the system wouldn't boot.
