Trying to batch merge tiff files...any help?

We're trying to merge every 2 or every 3 tiff files that from a directory of thousands. I am looking for a program that can do a batch run and I could set it up for example to merge every 2 files into one. So if I have files 0001.tiff 0002.tiff 0003.tiff and 0004.tiff I want it to put 1 and 2 together and 3 and 4 (except I'll be doing this on a much larger scale for thousands).

Any ideas?

You could write a script that calls ImageMagick to do it.
