Ok , lets see here. Usually to boo someone has a negative connotation. While chanting someone one's name usually has a positive one. So Smithers is explaining to Mr. Burns that they were CHANTING "Boo - Urns" thereby making Mr. burns realize why he heard that distinctive BOO sound (negative) . Thereby making the joke seem that Burns is stupid enough to think that the crowd was just pronouncing his name different to fulfill a more positive interaction that Smithers wanted to convey to Burns.
