They use those little plastic things to insert the drives right? So, do you use those clips for the fan controller?

this is no fan controller by standard on this case, but if you refereing to a fan controller that fits into a drive bay, then the clips on the right side of this picture secure all drive bay devices.

 
The little purple rails that are used to mount the drives are what you're talking about right?

If they are, then I think that you need to use those to put anything in the 5 1/4" bays.
