I don't think the comma is proper. The comma is denotes that Username is thanking you for logging in.

You're wrong. "Thank you for logging in Username" is a nonsensical statement. I'd call it a run-on but I'm not sure if that's what it is. What is Username functioning as?

The only interpretation I see is that "Username" functions as the direct object of "logging in". It is not necessarily coreferential with "you".

I would say that to you if you were logging in Username and I wanted to thank you for logging in that particular username. "Thank you, Joe, for logging in edprush."

As others have said, the comma should be there.
