yes you might wanna think how the air flows inside you case... and put the wire in the place where it does not interupt the airflow.. note that wire excess heat also.. so dont put too many wire on the same place.. i guess thats it? CMIIW

try bundling those cables together, use zipties or tuck them on the back
I was like you and I got some good advice from AT forum

Mine

Sleeving the cables (& extending them through the back) would make it really neat, but I'm just lazy :p

Pls specifically post the interiors of you final build. Can't click on all those links.

Main pointers...

Like bigpow said, zipties are your friend. Find areas of your case that are out of airflow that you might be able to tuck wires into. If you have the patience to plan it out, put as many small wires (front bezel connections, fan wires) underneath the motherboard.

Just take a step back, look at the wires that are messy and in plain site, then think about where and how you could route them.

Sometimes completely disassembling the entire thing and starting over is the best COA.
Air flow should flow in throught the front and sides, and out the back and top. Fat IDE ribbons can be wrapped around power cables and hidden in sides/or behind the motherboard tray to improve airflow. Other cables can be easily hidden with zipties and tape. It takes me less than 30 minutes to completely reassemble my pc with clean wiring, not a lot of time to ensure proper cooling. I hope you get this straightened out! :)

Sorry, had to chime in again..
if you decide to hide the cables under the mobo, make sure they're loose
mobo will always have some through-hole components with sharp pins, bad combination with power cables
