This is what the card should look like.

This is what it looks like.

See that little nub I've drawn on the retention hook at the back of the PCI-E slot? That's there on the card I just got and there's 3 tiny holes punched between it and the rest of the tab (the normal part). It this a piece of pcb that was supposed to get cut off and got missed or is it there for some new kind of retention clip on more recent motherboards?

Very odd my 9800 GX2 came with a flat PCI-E retention hook... But if i had your card my M/B would not keep a firm lock on the card...!!!

That area is a tan color, basically that is what the fiberglass base of PCBs look like before they get any metal or insulation overlays on them. In short, that whole tan area could be snipped off without any problems to the logics of the card, though I would just remove the defect area (the area that the factory cut-presses missed, that you are worried about) with some needlenose pliers and a twist-action.

Thanks, just wanted to make sure it was supposed to be removed so I don't RMA it a year down the road when it goes to the great transistor pile in the sky and have them ask my why the Superspecial ultramegacool retention clip is missing. You never know with these gfx manufacturers.
