I bought a slightly used XP2100+ CPU from someone and he used the thermal tape along with silicone heatsink paste (white crap - with the zinc oxide)

I had to use isopropyl to clean off the sufrace, but he tried to clean it before and he got traces of the paste all over the surface.

Will going over the top part of the CPU with a q-tip and alcohol (gently) cause any severe permanent damage???

I'm pretty sure that'll be fine, I guess its when you really start putting some elbow grease into that you'll start having problems :)

All I did was scrub the substrate (Btw its Brown, AGOIA 0213T) with 91% isopropyl, and scrubbed the die to get the thermal gum off.

I didn't think plastic + cotton would scratch the CPU bad enough to cause damage.

I used the same as you q-tip and Isopropyl and works great.Just don't rub real hard and use a few q-tips with isopropyl until the q-tips stay clean then you know there is no gunk on there.Use a couple dry q-tips to wipe it down after.

No, I dont believe the cotton scratching anything is a problem, its when you rub hard enough to actually rub the substrate off the top and expose the copper underbelly of the CPU :) Or at least thats what I've read.
