Strange problem when recognizing my 2nd HD

So whenever I power on my PC, the HD led light stays red as if it is processing stuff, and my PC cannot recognize my 2nd hard drive. However, when I restart, the 2nd hard drive is recognized, and the led light goes back to normal. I've also had some heat issues with my PC lately, but I'm not sure if they are related at all. Anyone have an idea of what my problem is?
