If I get a fiberglass pen and work off the rust, then use touch up paint, would that fix the problem?

Paint by itself won't solve the problem. You need a clear coat of some sort as well, otherwise it'll just eventually rust again after the paint wears away.

I'm confused too. Could you elaborate?

I think what he is trying to say is that you need to check if it is really surface rust or not. If it is not surface rust, or you do not get rid of all the rust, then the rust will just come back and eat away at the paint.

If you sand all the rust off and paint over it, you'll be fine. Use a couple coats.

I care enough not to have my car rust through but not enough to have the coin size spot professionally repainted...
