is this bad for the speaker in the long run? or must i not allow my phone to be near my speaker?
This has nothing to do with being magnetically shielded. Speakers that are magnetically shielded are shielded to prevent their own magnetic field from interfering with other devices. The issue you are having is the opposite.
This is usually because the 3.5mm cable going to the speakers is not shielded....or very minimally. Because the amplifier is AFTER this wire, anything induced into it will be amplfied further. This is why its audible in powered speakers but not typically in a common HT setup.
This won't likely damage the speakers as it is too small of a signal to cause any sort of waveform to damage the speaker. However, if it annoys you, you can try to find shielded 3.5mm cables. It is tough to find them cheap however as the typical ones that you see are not shielded.
