Do you guys check all the boxes in filesets in settings? Or do you leave out System Internals, Usage Tracking, and Tracks.uti? I have all my boxes checked, when I finish checking for problems, I always end up with the same registry files. Even when I delete them all they would come back. They are:

Ahead Nero Burning Rom: Browser directory
Ahead Nero Burning Rom: Working directory
Internet Explorer: Download directory
MS Direct3D: Most recent application
MS DirectDraw: Most recent application
MS DirectInput: Most recent application
MS DirectInput: Most recent application ID
MS Media Player: Application data file
MS Office 10.0: Access recent file
MS Office 10.0: Internet history
MS Office 10.0 (Powerpoint): Recent file list
MS Office 10.0 (Word): Recently used documents list
Windows Explorer: Recent file global history
Windows Explorer: Recently opened files
Windows Explorer: Stream history
Windows Explorer: User assistant history files
Windows Explorer: User assistant history IE

Any idea why this is always happening? What is MS direct3d, directdraw, and directinput, because I don't ever open such programs. Thank you.

Those things always come back. It is nothing to worry about. Spyboy is just pointing out that those programs remember certain things like the default directory you want the program to use, files recently used in Office, etc. It's of no concern unless you share the computer and don't want others to see that info. I have that stuff excluded in Spybot - I -want- those programs to remember those things.
