Anyway, I just beat Jack of Blades, and I have the choice between killing my sister with the Sword of Aeons (and then keeping it), or throwing the sword into the abyss.

What are the consquences of each action? Is there any benefit to throwing away the sword? Will keeping the sword make me evil?

I threw the sword away....stupid ass ending...keep the sword and kill the sis...lemme know what happens

When Jack dies you are given the Sword of Aeons and face the ultimate
choice: kill your sister and attain Jack's power, or throw the sword
away and the darkness is gone. This is a choice you will need to
make for yourself.

NOTE: Sit through the credits and you can continue playing!

OK, well I killed her and kept the sword. It plays a bit about choosing the "way of power" and how you have freed Albion, and "his shadow stretches long across the land".

Anyway, it was worth it, because the sword is badass.

is it the same sword that you can pull out of the rock if you are strong enough?

Not the same sword as the stone one, it's about 1.5x more damage than that one. If you kill your sister you get better art (IMO) in that spot in the wall. There really isn't much more to do in the game unless you're really bored (collecting dolls? come on), so there isn't ultimately much difference.
